Phil was about to tell Bruce that they didn't tell him shit. He had no clue what was going on or why they were holding him. He's a little caught, though, on Clint being considered a rogue agent. "Jesus Christ, Clint. Couldn't you have bothered a two week notice before you ran off?" Because they were going to come after him, especially now that he'd effectively stolen a senior agent with the help of a person of interest.
Of course, Phil wasn't going to let anything happen to Clint. He wasn't going to let anything happen to Bruce, either. He wasn't sure how he could protect them when he was a mess and obviously not quite in a position of much power, either, if they were tying him to beds and isolating him. He would find a way, though. He wouldn't let anything happen to them. They'd rescued him and it was Clint and he cared about Banner, so he had to matter, too.
He was still processing slow. He was probably still a little doped up, honestly. Clint talked to his sister. He couldn't ask for a better friend. He couldn't imagine one up at all. He just gave in and hugged Clint. It was stiff. He was still in pain and still leaning on Clint a little, but he just needed to hug him.
"Thank you." He was practically shaking. "I'm sure she understands." She probably didn't. She was probably so confused. She'd thought he'd had a boring desk job with the FBI. Of course, he couldn't call home now. Not yet, anyway. He wouldn't dare do anything that could give Clint and Bruce away to SHIELD. He wasn't so sure he wanted them to have his own location, either, after what had happened.
